For pins that big you can use a small flathead screwdriver. Go to your local dollar store and get an eyeglass repair kit. Or Harbor Freight's bargain bin for a small set of tiny screwdrivers.

I would swing by your local PNP and get those harnesses in OEM condition. Then just de-pin them and reassemble in the good OEM housings.

Yeah I really want their harness replacement, but just want the car running right now. I can pull the intake manifold in like 30-40 mins now so if I do it in the future it won't be to terrible.
